What computer are you using? Laptop? Desktop? Which operating system?
Are you running other programs at the same time that produce sound?

Does the problem go way if you reboot the computer?

Which sample rate are you recording at?

Do you have other usb equipment connected to the computer?

By the way you can export directly to FLAC from Audacity.

If you downloaded audacity 1.3.13 (latest beta) from audacity website, then it should include the manual. On Audacity if you go to the Help menu and select "Manual" doesn't it open the manual in your web browser?
