But many times there are just large sections where there is a mistake and I have to cut it. What I have been doing is cutting from both tracks to keep them consistant. Is that not the correct way to do it?

I record phone interviews with Skype and CAll Burner. Once the call is done, I bring it into Audacity to edit and clean it up. I grab the separate raw tracks created from Call Burner. I use audacity to edit phone interviews. I currently use Skype and record the call with Call Burner.
