As it says in the bug report, it may well be a GTK3 issue. The current version of Audacity should be built with GTK2.
I believe the Audacity developers will be migrating to GTK3 for the next Audacity release (2.4.2).

I'm finding it difficult to follow your description. Perhaps it would help if you give a specific example of how to reproduce the problem, listing exactly what data you have in Audacity's MetaData Editor, and what you are seeing in Kid3.

If there are only a few tracks, it may be easiest to just drag the tracks one at a time using the Time Shift Tool.
If there's a lot of tracks, then "Select All -> Reverse -> Align Together -> Select All -> Reverse".

It sounds like it could be some kind of problem with permissions, but then I would expect other problems to occur as well.

The vertical lines that I've marked here are probably clicks.
You have to play and listening carefully and try to match up what you hear with what you see. (High frequencies at the top, low frequencies at the bottom, brighter colours when louder).
