Nice artwork.

I have doubts about "per clip" real-time effects. How would that work? How would the effect know when the clip was playing - would it be "attached" to the clip in some way?

I think the lack of replies is because you are describing a unique and unknown problem.
Does everything else appear to work correctly, other than saving and exporting?

Where are you trying to save / export to?

It's not easy to hear exactly what the effect is doing because the "GuitarDry.mp3" is already heavily over-driven.

The stop botton was flickering and now the tracks are playing all but with breaks of total silence. I don't know what that is about.

Is that in tracks immediately after recording?
How long are the gaps?

Audacity does not record MIDI. You need to use a "MIDI Sequencer" (https://en.wikipedia.org/wiki/Compariso ... sequencers)

Were you doing copy / paste or cut / paste between the two projects?

Higher bit-rate MP3s usually match the original waveform more closely than low bit-rate MP3.
