If the "dark" lines are red, then you've probably enabled "Enable cut lines". This is off (not selected) by default. See: https://manual.audacityteam.org/man/tracks_behaviors_preferences.html If the "dark" lines are black, then they are probably "split lines" ...

Just checking if I am understanding the problem correctly:
If you generate a Rhythm Track and then press Play, do you hear each click before or after the play cursor reaches a peak? (We would expect the click to sound at the same time as the cursor is over the peak).

Probably the easiest way to automate would be with a 3rd party automation app such as "AutoHotkey".

The way that you describe the problem doesn't sound possible.
