It's a bug, and it is already recorded on the Audacity bug tracker.
One possible workaround is to "apply" the envelope (using "Tracks > Mix > Mix and Render") before applying EQ. The downside is that it makes the envelope permanent rather than editable.

The noise floor test searches the entire selection, and is pretty efficient, so it should be reasonably quick even on a 2 hour track.

For error 9996, check your USB leads, try a different USB socket, try changing the USB lead.
This error code indicates that the device isn't working, which is most likely (though not always) a connection problem.
