How is the audio sent to the Mac, via USB, or through the audio input of the mac (jack connector)?

It's possible that you have some corrupt temp files. Open Audacity, if it asks to recover temporary files, say no. Go to "Edit->Preferences->Directories" and have a look where your temp files are being stored. Now use Windows Explorer to find the Audacity temporary directory. Close Audacit...

Audacity 1.3.4 has latency compensation that works very well.
Manual setting allows for accurate results - on my machine I find that it is accurate to within a couple of samples.
Audacity 1.2.6 has automatic latency correction, but it's not as accurate as in v.1.3.4

It may be worth reinstalling LAME - even if that's not the fault there may well be a newer version available - There's been a lot of improvement to LAME over the last couple of years.
