Are you using the latest version of Foobar? This sounds like a known compatibility issue between recent flac encoders (FLAC 1.2.1) and slightly older decoders. 1) Import the track
2) Ctrl+A (select All)
3) Ctrl+D (Duplicate)
4) Click on the track name of one track and set to "Left Channel"
5) Click on the name of the other track and set to "Right Channel"

1.3.5 has not been out long, so demand is probably very high. I managed to download it today, so it is probably worth trying again later.
