I'm unsure where you are looking. If you are on Windows XP you need to set the recording input in the Windows Mixer (loudspeaker icon near the clock). If some of the inputs are missing, go into the "Options" in the Windows Mixer to make them appear in the Windows Mixer. If you are on Vista...

Are you sure that you have the region of the track selected? (zoom in close with the zoom tool).
How about with 5/100ths second? 1/10th second? 1/2 second?
BTW, you know that MP3's always have a short silence at the beginning of the file? (it's a "feature" of the format).

Check how much free disk space you have. Windows should always have min. 10% free space. Note that audio editing uses a lot of disk space - if you are editing a whole album, it can create several Gigabytes of temporary files, and you still need to have enough space for your exported audio, plus 10% ...

Can I suggest that you try doing the recording in Pyro for a while. If the problem goes away, then you have an easy workaround (you can still import the wav files into Audacity for editing).
