In Audacity 1.3.5 you can switch to the "Spectrum" view of the track (click on the track name for the drop down menu with this option). The spectrum view can sometimes show up pops and clicks as red vertical lines.

Have a look in "Edit > Preferences > Audio I/O" and check that Audacity is set to record "Channels: 2 (stereo)"

How about the in-built Equalization? With it set to "Graphic Eq" you get 11 bands. With it set to "Draw curves" you have effectively got unlimited bands.
