In Audacity click "Edit > Preferences" then select the "Audio I/O" tab.

This issue is known about. I think that current plans are to make Audacity clear out its temporary files after each file has been processed, rather than waiting until the entire batch has completed and the program closed.

But what I'd like to try would be to export the whole project as an .mp3 and then somehow use the labels file to supply the offsets into the .mp3 file and send that information to the .swf player. It would be easier to maintain one .mp3 file than many. As far as I know, this can not be done. Howeve...

I have a question about this. Does this function play back one track while you record a seperate one, or are you actually recording ONTO the track that is being played back? You are probably getting them out of iTunes in the wrong format. Audacoty does not support AAC (which I think is the default format for iTunes). You will need to export them from iTunes, or convert them, to a format that Audacity supports such as mp3 or WAV.

If there isn't any way of switching the inputs using the Presonus Inspire 1394 control panel, then try setting Audacity to record 4 channels - it may not work, or Audacity may record the line inputs on channels 3 and 4 (it depends on the drivers).
