1.3.5 is the beta version - there's a few bugs in it, but not many, and they can mostly be worked around. Personally I find the benefits of 1.3.5 to greatly outweigh the bug issues. Have a look in the record settings for your sound card and see if there is a selector for the microphone to apply a +20dB boost (there often is). That's odd. I don't use FLAC very often, but whenever I have I've had no problems.

Audacity 1.3.5 does support VNR BUT there is a problem with it in 1.3.5 (the format that you select is not always the format that you get). It is always a good idea to keep a backup copy of your work as uncompressed WAV in case you ever want to do any more editing, or change the compression settings...

It could be that the devs of Audacity have a good reason for this behavior, we didn't think of... so a reaction would be nice... I don't think that is the case.
