Since you've mentioned it, I've since noticed the the .wav tracks sends the level meter well to the roof You mean that some imported WAV files bang up against the top and bottom of the track? This can happen when importing from some audio programs that use high bit depth (for example 32 bit float)....

This leads me to think that it is not a cable, amplifier, soundcard or Audacity problem. Is it likely that it's just a dodgy soundcard line-in connector? That is quite possible. You could try gently wiggling the connector in the socket and see if you can bring the other channel to life. If that is ...

OK, I've tried it on a short 32 bit (float) stereo file and it still works.
Perhaps you should try replacing your version of ClipFix with the one in Gale's link.

[Edit] I've had a quick look and I've not spotted the differences yet, but the two versions are not identical.
