I've no idea how you are getting this to occur - if I mix and render each track, the synchronisation is bang on, always.
Could you give a step-by step method so that I can reproduce the problem.

To change the playing speed of some music.
1) Open Audacity
2) Import the music file (must be in a supported format such as WAV).
3) Select the entire track and apply the "Change Speed" effect.
4) Export as WAV (or any other supported format).

to ensure that tracks start at time = 0.000 seconds, select the track and render it using "Mix and Render". Repeat this for each track. This will solve all of the problems regarding incorrect starting positions.

Steve, once you've got the new code working in stereo and correctly detecting the first few samples, I'll be happy to add the new version to source code. I've got it working fine as a stand-alone effect (on relatively short audio clips), and have been looking at integrating it better with Clip Fix....

Try upgrading Audacity to the 1.3 version This has been reported as a solution by others (Google is my friend).
