As long as they are in their original time positions, then yes it should work.

I've never used the split-cut, nor the envelope or cross fader before. That looks like a useful set of tools and I'll check that out tomorrow. Audacity uses "chains" of commands which you can create, or edit to suit your needs.
Look in "File menu" "Edit Chains" to create or edit chains.
"File menu > Apply Chain..." to apply the commands to a single file, or multiple files. (batch process)

I think I see the problem. In Audacity, in a stereo track, the upper channel is the Left channel and the lower channel is the Right channel. Looking at your screen shots, both of your stereo tracks have the signal recorded on the right channel and the left channel is muted. When you Export the audio...
