Most of the Preferences are saved automatically.
Toolbars that are docked will remain in the same place when you close/reopen Audacity and Floating toolbars will remain floating.
Which options in particular are not being saved?

Clicking on the bitrate panel darkens the entire track while select + CR only affect the shading of the header of track, not the track itself.
