I can't think of a way of doing it with the normal tools in Audacity, but you could write a Nyquist plug-in for the job. It's reproducible in 1.3.9-a in Ubuntu if you move the meters before minimising. I can't reproduce it here. If I minimise Audacity, the meters are also minimised, just like on Windows. I'm using Ubuntu 9.04 with Compiz. Just in case it is related, on Ubuntu it is impossible to put the main Audacity...

Since version 1.3.6 Audacity MIDI files can now be imported, cut-and-paste edited, then exported.
Audacity does not play MIDI files.

Audacity 1.3.x recommended. You've not said if you are recording or importing these tracks, but let's say you have imported 2 tracks. Use the Time Shift tool (double headed arrow -F5 key) to drag the tracks left/right so that they are overlapping by the amount that you want cross-fading. Switch back...

Audacity 1.2 is now rather old, you will probably be best to update to 1.3.
