I've not got Windows or VST's so I can't test this - is there any way to tell Audacity to disable VST support before it starts scanning?

Not only are the .aup files disappearing, exported wavs are disappearing too. Where are they disappearing from? What location are you saving the projects to and what location are you exporting the WAV files to? I'll open Audacity the next day only to discover that my .aup files are gone. How is it ...

But nobody I know has ever accused a PC sound card of high quality audio at least not your average consumer grade sound cards - but the Audigy Platinum cards are way ahead of the average PC sound card (as reflected in the original price tag) and some versions have all of the high gain analogue part...

Convert the file to WAV format using faad2. You can then import the WAV file into Audacity.
