Can you Export as WAV?
If you can, do that. You can Import the WAV into a new project if necessary.

It would probably be a good idea to upgrade to Audacity 1.3.9 as this will probably be more reliable.

The recording quality of the microphone inputs on laptops (and on most general purpose desktop machines) is usually very poor. The best fix is to upgrade the sound card. wondering if there's any way to set this up in audacity? Have you tried the AutoDuck effect in Audacity? You would need to set all of the time values very short. You use two tracks - select the upper track and apply the effect. The processed upper track will duck when the level on the track below g...

By putting them back into exactly the same folders that they came from.

Unless this is an extremely important an irreplaceable recording I would scrap it and start again.

For Audacity 1.3.x on Vista, the audacity.cfg file is in:
Users<user name>AppDataRoamingAudacity
