The problem may be simply that you have the threshold set too high. I know that you have already played with this, but sometimes a small adjustment can make quite a bit of difference, so it may be worth trying to tweak it a bit more. Audacity already has a high pass filter, so there's really no need to install a VST effect.

The easiest way is to switch to Sibelius's internal synth (or Kontact player in previous versions) and export directly from Sibelius. Make sure that you are using "Export" and not "Export Selected".
