It sounds like your sound card drivers do not support 48000, or at least not correctly. You could look for updates drivers.

Does iTunes support FLAC?
If not as standard, can FLAC support be added to iTunes?

I presume that you have posted in the wrong place - this part of the forum is for Audacity 1.2, but my guess is that you have Audacity 1.3.7 or 1.3.9 on Ubuntu.
