Audacity should be able to support uncompressed AIFF files, but it may not support compressed AIFF.

What is the Dropdown list in the header box at the start of the Timeline for??? The "Rate" setting in the track's drop down menu is for setting the sample rate of the track. Audacity projects can contain tracks with different sample rates (though the old 1.2.x version does not handle this...

Open up Audacity Preferences:
Edit menu > Preferences
Go to the "Audio I/O" tab and check that you have "Channels" set to "2 (stereo)".

Audio is always exported at the project rate. To set the desired sample rate of the exported file, use the "Project Rate" box in the lower left corner of the main Audacity screen to set the project rate immediately before exporting.

Does it really need to work on frequency interpolation? It would be much easier to make something that just cross-fades a mix of what went before and what goes after to "patch" the bad bit.
