Mixing and matching different equipment and programs for different parts of the recording process is often a good way to get the job done.
I usually use a hard disk recorder, or a Zoom H2 for recording, Audacity for editing and Gnome Wave Cleaner for cleaning up recordings.

Nothing crashed, but Audacity just "lost" a track. Arguably better than crashing and loosing everything. Having it just delete data by itself without any indication of why was not expected. I would have expected it to crash, or at least freeze - most other programs do when you completely ...

Do you have ALSA installed and working?
If so, in "Edit menu > Preferences > Devices" set "Host"=ALSA and the devices to either "default" or "hw:0,0"

I can't help you with the code - I don't know C/C++, but if you import the tone into Audacity and zoom in close, you may be able to "see" the noise (for example if the tone is clipped or if there is a discontinuity as it passes zero) which in turn may help you to find the cause. Also, you ...

With unscreened cable you will definitely get a lot of buzzing. With very cheap, poorly screened cable you will probably get some buzzing, particularly if you need to run past other electrical equipment. I will have to to try using jack rack with audacity First make sure that you can get Jack running well (try running Hydrogen). Once Jack is running well, try and get Audacity working with Jack - this can be the hard bit. When that's done you're almost there - just use Jack Connect (in Jack Control)...
