In recent versions of Audacity it is possible to disable different types of plug-ins. Click-Track is a Nyquist plug-in, so if Nyquist plug-ins are disabled in Preferences it will not show up in the menu. (Edit menu > Preferences > Effects)

It sounds like there is a minor problem in Audacity recognising the format correctly. Overdub, however, *is* enabled. That is required so that you can hear other tracks if you are recording another track in a multi-track project. It should not cause a problem. If you need to monitor the microphone input through the headphones you must use "Software Playthrough" (as there is no direct hardware route between the microphone and the sound card) but this has a major drawback of being slow. Thus the monitored sound is delayed before you hear it. On Au...
