Try upgrading to the latest 1.3 version of Audacity. If you still have the problem you may need to set up "latency correction" http://manual.audacityteam.org/index.ph ... tency_Test (not available in 1.2.x)

Strange - I use Audacity on Ubuntu, and have the Transport menu.
