Audacity 1.3 can do this. Audacity 1.2 can not. In Audacity 1.3 Go to "Edit menu > Preferences > Import/Export" and select "Use Custom Mix". When you "Export" (from the "File" menu) a project that has multiple tracks you will be given the option to map Audacit...

.CWP files are not supported by FFMpeg.
These are "Cakewalk Project" files, and as far as I'm aware they are only supported by Cakewalk/Sonar products.
