you need two mikes if you want to hear in two ears ;) Completely incorrect. If you record in mono you will get the sound from both speakers/headphones, subject to the "pan position". The most common reason that people get sound out of only one speaker/headphone when recording with one mic...

If your system uses PulseAudio, it is possible that PulseAudio has hung/crashed. This can easily happen if you change audio devices while the device is in use. What are you trying to record? Something that is playing in your web browser? YouTube? Internet radio?

If you click on the "Record Meter" (just above the drop-down menu in your first picture) do you get red bars responding to the sound that you want to record?

The easiest way to deal with big clicks like that is to just cut them out, then use "Repair" to smooth the join. If the repair is less than about 20 milliseconds, and you select the cut points to be at, or around zero crossing points, the repair is likely to be invisible, or very nearly so...
