You can't do it with Audacity. You need a music program that works with audio, VST plugins and MIDI. (Audacity does not support playing MIDI). OK, so the Linux sound system may not be quite as messed up as Vista, and is awesome when it's set up and working properly, but it's often one of the biggest headaches and least fuzzy warm aspects of a Linux box.

It sounds like the problem is that for one reason or another your computer or sound card can't handle the data rate at 24/96. Is there any particular reason why you want files at 96kHz? If you can upload a 24/96 sample somewhere and post a link I can check out the file for you and see if it plays OK...

Putting a few metronome ticks before the music starts can help you to line the tracks up and can be trimmed off later.
