It could be. If Audacity needs to redraw the screen when it loops back to the beginning, this can cause a momentary interruption to the playback and produce a click. When you burn an audio CD you should "finalize" the disk (this is done in your CD burning software not in Audacity).
You should also use CD-R and not CD-RW. CD-RW may work with some CD players, but a lot of CD players will not play them correctly (or at all).

I'm trying to notch out one particular frequency ... I'm not sure why I'm getting that particular frequency . I'm wondering if you are hearing something which we can't hear - a frequency that is not present in the recording, but is present in your headphones. Are you recording on a laptop computer?...

Unfortunately the time boxes don't to milliseconds Click on the little down arrow on the right of the number box and you can select "hh:mm:ss + milliseconds" from the drop down menu. If I could figure out how to press Record and Stop using the keyboard only, then the process would be even...

If the problem is with just one CD it is likely to be an error on the CD. It is common to get a few faulty disks in a batch.

Try disconnecting things one at a time to determine at what point in the signal chain the noise occurs.
If you disconnect the CDJ do you still get the hum?
If you disconnect the leads from the Mixer input(s)?
If you disconnect the Mixer Booth out?
