You could also use Microsofts "Windows Media Encoder 9" which is available from Microsoft for 32-bit and 64-bit operating systems.

I can't help you with the GarageBand side of this, but for Audacity, you can pad the beginning of tracks with silence by selecting ONE track, then use "Quick Mix" from the Project menu. Repeat for each track. The tracks will now line up in exactly the right place in other programs.
