Your computer microphones may not be electret, but that would be unusual. Computer microphones are usually electret microphones.

There may be a "+20dB boost" setting for the microphone.

Audacity does very little from the command line. For command line operation have a look at Sox http://sox.sourceforge.net/

I think it is indeed a problem with FFMpeg - I also have problems with wma files. It's probably a lot easier to work around the problem by using SoundConverter (available through Synaptic) than to try and fix it in Audacity. I don't think that SoundConverter supports DRM protected files, but it work...

What sort of files are you trying to open?
