So you're test was using "Magix Audio Editor" and not Audacity?
I had the opportunity to repeat my previous tests on Windows XP using Audacity 1.3.8 and Audacity 1.3.13, both with Lame 3.98.2.
The results were identical to the test results on Linux.

If you set the Project Rate to 16kHz before you Export the recording, then the exported file will use the 16 kHz sample rate. Or to summarise - update your sound card drivers with the appropriate drivers for your operating system, and don't expect Vista drivers to work on Windows 7, especially not on 64 bit Win 7.
