If you are just transferring vinyl to CD there is little if any benefit in recording at any rate other than 44.1 kHz but there are significant disadvantages such as the increased file size and slower performance.

You violated the Audacity rule of only doing production in one sound format. Audacity doesn't convert well and you can cause some serious problems by crossing formats. When I am recording the click track stutters and jumps about once every minute or so. Is anything else happening every minute or so, such as checking e-mail or any other background task? If it's just the occasional click you may be able to fix it by careful editing, but if there are lots of clicks throughout the recording then that will take forever.
If you upload a short sample you may get some more specific suggestions.

why is is that stereomix can't be recorded at 100%? The recording volume must be at around 22% for nothing to clip...
