Are you suggesting to add the labels to the duplicate track in which the tempo is changed or to the original/unchanged track? Listen to the super fast duplicate and place labels to indicate the points on the super fast duplicate track. You mention when I have all the labels completed to select both...

The sound before the beep is your original recording. The sound after the beep has had the plectrum clicks edited out. The beep indicates that one version has finished and the next version is about to start.
