Very likely to be a sound card driver issue. Have a look inside the computer to see what sort of motherboard you have, then look on the motherboard manufacturers web site for updated drivers. Alternatively, if it is a "branded" computer, check on their web site.

For Vista you should really be using Audacity 1.3.12 http://audacityteam.org/download/ I suspect that the problem is either a sound card set-up issue, or you have "software playthrough" enabled in Audacity. In Audacity 1.2.6 that setting is somewhere in the Preferences. In Audacity 1.3.12 ...

I don't think there should be any problem if pops are clipped. The main difference is that they will sound a bit more "click" rather than "pop". The various click repair techniques should still work on clipped pops as on unclipped pops - perhaps even better depending on the tool....

I just see a lot of 1mb files, not a 50-200 mb length one as should be expected; That is normal. Audacity writes data in 1 MB chunks. Ctrl+A to select All.
If all the individual tracks are amplified to 0 dB, then when they play together, the mix will exceed 0 dB and will distort (clip).
