The old 1.2.6 version of Audacity is not suitable for Windows 7. It has several known issues that will not be fixed because the 1.2.x series is no longer maintained.
Try upgrading to 1.3.12 and see if that solves the problem.

My preference would be for html links as that would allow html, plain text, or other common formats to be used and they would open in the users default application for the file type. However, there could be a difficulty in linking to a local help file as the default plug-in folder location is differ...

It has been recognised that in a few specific cases the 1.2 Noise Removal produces subjectively better results than the 1.3 version. connected to the pc using usb to 3.5 headphone jack What is this "usb to 3.5 headphone jack"? I suspect that the USB connection has been lost. You could try connecting the USB to a different USB socket on the computer. Avoid using a USB hub - it must be connected directly to the computer....
