It looks like Media Monkey is chopping off the final sample, but still reporting the same length for the file - I don't know how that works.
It is also adding a 1 sample click - must be a bug in MM?
Any results from your old version of MM yet?

The mute/solo buttons are ignored when using "Mix and Render" or "Ctrl+SHIFT+M". This was also the case in Audacity 1.2 (Quick Mix), but I still think it is wrong. I vaguely recall a discussion about this, but I can't find it now. (anyone else recall seeing anything about this?)...

I thought that was only the case in 1.2.x and that there ist was regarded as a bug. I tried recording using my webcam and that recording was perfect, although my webcam is connected to a USB port. I don't know if that changes anything.
