The method described in my last post for changing soundfonts works .... eventually
Unfortunately it seems to take several restarts of Timidity to make the change take effect.

I added some indentation to your final script, to make it more easily readable I'd left it not-indented because up to that point there is no mention of saving scripts as an executable file. The recording level looks fine - the peaks in the loud part are at about -6 dB (0.5 on the linear scale) which is ideal. However, the tops of the peaks look flat, which indicates that the sound is being clipped/distorted before it gets to Audacity. If you give full details of the equipment used and ...

There's a very wide range of frequencies in a voice (select part of a voice recording in Audacity, then select "Plot Spectrum" from the Analyze menu to see a graph of the frequencies). There will be an enormous amount of overlap between the two voices, making it impossible to separate them...

If you set the recording and playback settings in the Windows Mixer (which can be accessed through the Windows Control Panel http://wiki.audacityteam.org/wiki/Mixer_Toolbar_Issues#Using_the_Control_Panel ) then you should only need to set Audacity to use the "Sound Mapper" settings for bot...
