What sort of "conference call" are you talking about? Skype? Voip?

With the envelope tool (see link in first reply) you can create a smooth transition so as to avoid sudden jumps.

That looks completely normal.
Do you know how to find the default recording sample rate setting in the Windows Control Panel?
That should usually be set to 44100 Hz 16-bit CD quality.
(a sample rate mismatch can sometimes cause a huge drop in performance).

As an experiment, could you try exporting some tracks from Audacity as WAV files, then use iTunes to convert them to AIFF. Do you still get the problem?
