Resampling from 48 kHz to 44.1 kHz (or the other way) is not recommended. Those 2 frequencies were choosen on purpose to dificult conversion from one to the other. Have you ever tried an ABX test on that (double blind comparison)? With a good resampling algorithm the conversion is extremely close. ...

Ensure that Skype is completely shut down (not even open in the background) before you open Audacity.
Skype tends to take over the computer sound system making it difficult or impossible for Audacity to run correctly.
