I think we need to break the problem down.
Let's take a simple case -
Connect a single, known to be good, audio device (for example a CD player) to the Mac's inbuilt Line-In connector.
Are you able to record correctly?

I'd recommend Audacity 1.3.12 http://audacityteam.org/download/ Import the files into Audacity. (File menu > Import) Use the Time Shift tool (double headed arrow <--> ) to move the files left/right so that they each follow on in sequence. Export and select Ogg as the Export format. Encoding to MP3 should be the last step in any audio project. Encoding to MP3 always looses some sound quality and this bad effect adds up each time that you encode, so do all of the edits on the original file (including making it mono), then Export as MP3 as the last step.

I'm not on Vista, but I think you need to Right Click on the speaker icon to access all of the options.
