I think we need to break the problem down.
Let's take a simple case -
Connect a single, known to be good, audio device (for example a CD player) to the Mac's inbuilt Line-In connector.
Are you able to record correctly?

Traktor Pro has its own recording feature. You should use that when recording from Traktor Pro.

I'd recommend Audacity 1.3.12 http://audacityteam.org/download/ Import the files into Audacity. There's another way into the sound card settings and that's through the Windows Control Panel.

Encoding to MP3 should be the last step in any audio project. Encoding to MP3 always looses some sound quality and this bad effect adds up each time that you encode, so do all of the edits on the original file (including making it mono), then Export as MP3 as the last step.

I'm not on Vista, but I think you need to Right Click on the speaker icon to access all of the options.
