Yes I'd expect so, though I would recommend using "File menu > Save Project As" to make a new copy of the project with a new, unique name (so that you still have the original, un-merged copy as a backup).

Aup file remains on desktop as it always has, together with the data files (in a folder that's 2GB in size).
