So you have an instrument (what?) and an "Aux" output (from what?)
These will then go through effects, or not, depending on the "switch" settings?
What happens then? They go into a Mixer and then into an amplifier > Speakers?

It's extremely unlikely that the problem is due to Audacity. Perhaps the sound card drivers have been updated? See if you can roll back the drivers. Also check if your hard drive needs defragmenting. Go into the sound card recording settings (there may be an icon near the Time/Date on the Desktop, otherwise you'll find the settings in the "Windows Control Panel > Sounds") and set the Recording Quality for the microphone input to 44100 Hz CD quality mono.

It doesn't matter too much if you Amplify then Remove Noise or the other way round, but it's probably easier to hear what you are doing if you Amplify first. I would recommend that you remove noise before you change the tempo. If the recording is spoken voices, then Noise Removal will probably be a ...

You could try splitting the files into more manageable size chunks using MP3Split.

Use a batch format converter.
If you're on Windows you could use OggDrop or Foobar2000.
