Audacity writes data as a lot of small files, so even though the NTFS drive is reasonably quick with large files it may not be performing very efficiently with lots of small files.
Did you try Audacity with the default installation before you started customising it?

That IS the problem.
I don't know how you've done it, but that is Audacity 1.2.x and not 1.3.13.
Are you running the old 1.2.6 Windows version with WINE?

If you're using Linux then it's highly unlikely that you are using Audacity 1.2.x (you've posted in the Audacity 1.2.x > Linux part of the forum).

You could set a label as a visual indication of where you want the recording to end. http://manual.audacityteam.org/man/Label_Tracks

I'm still using Amplify out of habit, but I'm training myself to use Normalize as it has DC offset removal.
I only get a very tiny amount of DC offset from my sound card, but I may as well get rid of it at the same time as Normalizing.
