Which Linux distro are you using?
Have you customised the sound system in any way?
Do you normally use Audacity with Jack, ALSA, Pulse, OSS, OSS4?
Is the problem only when you have Jack running?

Before suggesting possible solutions, it would be best to run a few tests to try and pin down where the bottleneck is occurring. Are you up for trying a few tests or would you rather just stick with your current workaround?

Look near the bottom of the Transport menu and ensure that "Software Playthrough" is OFF (not selected).
