It's most likely the sound card. Are you using an on-board sound card? You could try changing the default sample rate - most on-board sound cards work best at 44100 or 48000 Hz. NTFS support on Linux is not that good. I don't recommend using NTFS on linux for regular use. It works fine on my computer - I've never had any problem with it, though I hear that it is very sensitive to driver problems.
