Which version of Audacity are you using? What's the name of the installation file that you used?

Audacity does not yet have any "channel mapping" (though it is a highly requested feature), so recording multiple channels always starts at channel 1.
If there's too many channels recorded, you can delete the unused channels by clicking the [X] in the top left corner of the unwanted track.
