I must be encountering a different problem. I think you are. You've not said what sound card you are using, but I'm guessing that it is not an expensive one? It is common for cheap sound cards to work better at one sample rate than another. They will typically work internally at 44.1 kHz and/or 48 ...

I'm currently using Audacity 1.3.14 alpha (a new pre-release version of Audacity) and I have FFMpeg installed. It was able to import the file "gong.wav" correctly. I would have expected Audacity 1.3.13 to have done the same, but perhaps not - I've not checked. Are you using Audacity 1.3.13...

There's no obvious reason why increasing the sample rate to 96 kHz should help with issue. Did you change anything else at the same time? (increasing the sample rate to 96 kHz raises the Nyquist frequency so that frequencies above 20 kHz can be represented digitally, but I don't see how that relates...
