There are several potential problems that can occur when dealing with very long files. Not least, any processing will take ages. Is there any reason why you cannot just work on one track at a time rather than trying to combine them all into one huge file?

WAV files are limited to a maximum size of 4 GB http://en.wikipedia.org/wiki/WAV
1 hour at CD quality (16 bit, 44100 Hz, stereo) requires about 620 MB. That gives a maximum of about 6.5 hours.
What is the exact WAV format that you are using? (mono or stereo? 16, 24 or 32 bit? What sample rate?)
