I presume that you are using Audacity 1.3.13 (Unicode)? (Please check in the Help menu > About Audacity). The problem is most likely to be the recording and/or playback device settings. What are you trying to record from? A USB microphone? What settings do you currently have in the Device Toolbar ? ...

That tutorial DOES NOT let me keep the music all in one piece and have a voice audio over top of it with the music still playing in the background. I use an almost default ./configure (for HEAD) including SYSTEM libsndfile. The only non-standard configuration is that I use libsamplerate rather than libresample.

Ubuntu Natty has 1.0.23 and Oneiric 1.0.24

Audacity always works with uncompressed data. Those programs that can edit MP3s without decoding them are limited to basic editing such as cut, split, delete, and possibly fade-in/out. MP3 encoding does not (normally) add silence onto the end of the file. If Audacity shows silence - a horizontal blue line in the middle of the track, then there is some silence there. I don't know why some silence may be added to the end of the track - that should not happen. Are you sure that it is...
